fix_molecule_transforms ( self,  mlist )

At version 3 switched to having molecule transforms be the same as surface model transform and modifying molecule coordinates instead of using different molecule transforms. This allows moving chains.

Correct molecule transforms after session restore finishes restoring transforms.
